Daly joined the Cleveland Indians in 2001 where he was a member of the Baseball Operations department. He stayed in that role through 2002 before spending the next four seasons (2003-2006) as an area scout for the Indians. One of his signees was Josh Tomlin.
The Texas Rangers hired Daly in 2007 in an unspecified scouting role. The Rangers promoted him to Director of International Scouting in November 2009. In this role he was responsible for the day-to-day scouting activities throughout Latin America and the Rangers academy in Boca Chica Dominican Republic. Daly signed Jairo Beras, Emerson Martínez, Nomar Mazara, Rougned Odor, Jurickson Profar, Nick Urbanus and Christian Villanueva for Texas. From 2014-2016 Daly was the Senior Director of Player Development. He received another promotion in 2017 to Assistant General Manager with oversight for player development and international scouting. Daly remained in this position until early fall, 2021.
Daly joined the San Diego Padres front office as Assistant Director of Player Development, a role he continued through 2023. Daly had long desired to manage even though he had no coaching experience. The Padres gave him a chance in 2024 when they named him manager of the Fort Wayne Tincaps. This foray into managing only lasted one season. In 2025 Daly returned to his previous position of Assistant Director of Player Development.
