After concluding his playing career in 1989, Debus became the hitting coach for the San Antonio Missions in 1990 and Vero Beach Dodgers in 1991. In 1992 and 1993 he managed the Great Falls Dodgers, then managed Vero Beach from 1994-1996. He was a hitting coach for the Albuquerque Dukes in 1997-1998, then coached Vero Beach hitters in 1999.
In 2000 and 2001, Debus was the manager and General Manager of the Elmira Pioneers in the independent Northern League East. From 2002-2004, he was the Minor League Catching Coordinator for the Dodgers. Debus received his first call to the major leagues in 2005 when he was the the bullpen coach for LA. Debus returned to the Minor League Hitting Coordinator position for the Dodgers in 2006. Debus joined incoming Orix Buffaloes manager Terry Collins' coaching staff for the 2007 season as the hitting coach. He was fined $50,000 in July after he got involved in a fight between Tomoya Satozaki and Tuffy Rhodes. Debus was ejected from that game. Debus and Collins both stepped down in late May 2008. Debus returned to the U.S. in 2009 and worked as a professional scout for the Dodgers, a role he repeated in 2010.
In 2011, Debus returned to the majors, joining Collins' coaching staff as the bullpen coach for the New York Mets. He only stayed there for one season. Debus was initially announced as the Kingsport Mets manager in 2012, but was replaced by Jose Leger before the season started for unknown reasons. From 2013-2020 Debus served as the Mets' Minor League Rehabilitation Pitching Coach.
