Thompson was drafted by the Cincinnati Reds in the 37th round of the 2015 Amateur Draft out of high school and the New York Yankees in the 25th round of the 2017 Amateur Draft after his sophomore college season, but he refused to sign either time. The Chicago Cubs then selected him in the 11th round of the 2018 Amateur Draft, and he had a 2.84 ERA in 9 games for the Eugene Emeralds that summer. Thompson went 8-6 with a 3.06 ERA for the South Bend Cubs in 2019, and he had a 2-5 record with a 4.42 ERA for the Tennessee Smokies in 2022 after missing the entire 2021 season due to a shoulder injury.
He reached the AAA level in 2023, but his record was 3-8 with a 5.64 ERA for the Iowa Cubs. He then went 6-4 with a 5.95 ERA in 2024, and he signed with the NC Dinos in 2025. Thompson was 17-7 with a 3.45 ERA in his first season in Korea, and he tied Cody Ponce for the lead in wins. He was 3rd in strikeouts (behind Ponce and Drew Anderson) and 7th in innings (between Logan Allen and Anderson). He also set the KBO foreigner record with 14 strikeouts in a game on April 14 against the KT Wiz, but it was later broken by Ponce with 18.
