He moved to the independent ranks in 2006, going 1-1 with a 2.55 ERA in 37 games for the Northern League's Winnipeg Goldeyes. He joined the Seattle Mariners system for 2007, playing for three teams and going 4-2, 4.65 in 41 games. In 2008, his final season, he went 7-5 with a 4.79 ERA in 51 games (1 start) for the High Desert Mavericks.
Overall, Wagner went 12-10 with a 3.67 ERA in 164 games (6 starts). In 221 innings, he allowed 231 hits and 68 walks (1.353 WHIP), while striking out 190 batters.
