Flores turned to coaching in 2014 as a hitting coach for the Chabot College Gladiators. After the season, he served as an assistant coach for the Humboldt Crabs, an independent summer collegiate team. Flores returned to California State University, Sacramento as a volunteer assistant coach in 2015-2016. In 2017, he joined the Seattle Mariners organization and coached in their player development system for three seasons. He was a hitting coach for the Clinton LumberKings in 2017 and DSL Mariners in 2018-2019.

Flores went back to Sac State yet again in 2020 as an assistant coach responsible for hitting. Under his guidance, the 2021 Hornets turned in one of their best offensive seasons in recent history. Sacramento State hit .283 and led the Western Athletic Conference with a .383 on-base percentage. The Hornets also led the league in RBIs (336) and doubles (113) while ranking second in home runs (52).[1] At some point, Flores received a promotion to Associate Head Coach and he remained in this position in 2026.
