The Pensacola Pelicans began play in the independent Southeastern League in 2002 and captured the circuit's first title. They posted the league's best regular-season record the following year but were defeated by the Baton Rouge Riverbats in the championship series. In 2004, they joined the Central Baseball League. They made the playoffs that year and again in 2005. In 2006, they changed leagues again when they joined the newly formed American Association.
In 2012, the Cincinnati Reds moved their AA affiliate in the Southern League from Zebulon, NC to Pensacola, where they became the Pensacola Blue Wahoos. In anticipation of the move, the American Association Pelicans shifted to Amarillo, TX for the 2011 season, becoming the Amarillo Sox.
