In the club's first season, manager Don Werner led the Padres to a Pioneer League championship. The team finished first in both halves of the season and beat the Ogden Raptors in the first round of the playoffs before sweeping the Great Falls Dodgers to capture the league title. First baseman J.P. Woodward hit .317 and led the league with 20 home runs and 92 RBIs. He was joined on the All-Star team by shortstop J.J. Furmaniak, who hit .343.
New manager Jake Molina took the helm of the Padres in 2001, but the club did not repeat as champs, finishing in last place in both halves of the season. Second baseman Josh Barfield provided one of the few bright spots, hitting .310 and stealing 12 bases.
Carlos Lezcano became the Padres manager in 2003, but the club once again finished in last place in both halves of the season. Designated hitter Billy Hogan hit .344 and was the only member of the team to earn a spot on the league's All-Star team.
