Whitley attended Western Carolina University on a football scholarship but left the school after they would not let him play baseball as well. After playing semipro softball in North Carolina for a time, he earned a baseball scholarship to Mount Olive College, where he went 5-1 with a 1.60 ERA in 1997. He was then taken by the White Sox in the fourth round of the 1997 amateur draft and was the oldest player selected in that year's draft. After being signed by scouts Doug Laumann and Alex Cosmidis, he made his pro debut with the GCL White Sox that summer.
Whitley began the 1998 campaign as a starter, going 4-8 with a 4.17 ERA for the Hickory Crawdads, before being moved to the pen with the Winston-Salem Warthogs and posting a 0.63 ERA and 21 strikeouts in 10 outings for the club. He earned an invitation to Spring Training with the Sox in 1999 and ended up splitting the year between Winston-Salem and the AA Birmingham Barons. He spent 2000 back with Birmingham, going 1-1 with a 5.74 ERA in what would be his final pro season.
