In his big league debut, Brandon Lyon retired the last 14 members of the Baltimore Orioles he faced. He won the game, 2-1.

Lyon pitched well for the Houston Astros in 2010, saving 20 games to claim the closer's job. However, the following year, he had to undergo surgery on his pitching shoulder on June 29, 2011, putting him out for the remainder of the season. He was 3-3 with an 11.48 ERA in 15 games at the time, his numbers ruined by three very difficult outings when he tried to pitch between stints on the disabled list. He returned to action in 2012, although he was no longer the closer. In 37 outings between April and July, he was 0-2 with a 3.35 ERA and 35 strikeouts in 36 innings. On July 20th, he was sent to the Toronto Blue Jays as a part of a 10-player blockbuster trade. He finished the year by pitching well out of the Blue jays' bullpen, going 4-0, 2.88 in 30 appearances, registering one save and 28 strikeouts in 25 innings.

On February 7, 2013, the New York Mets signed him to a one-year contract.
